Cloudy Water! Help!

I used to have a comet in and unfiltered tank( tut tut tut) until i went to my local aquatics shop and brought another goldfish (a shubunkin) and a filter. The day before i got them, i did a partial waterchane to my tank so that it was all clean and fresh for the new arrival (it was partail water change day anyway.) When i got the fish home i put it in the tank and installed the filter. Then i suddenly noticed how dirty the water and the gravel was. It was the perfect exsample of a goldfish tank that hadn't seen a filter before. Pretty yuck. The next day i did another partial water change in a frantic hope to rid the yellowish debri floating water. I even scrubbed the sides of the tank to wipe away the algea, rinsed the live plants and stirred up the gravel in the tank so i could catch the debri with a net. Then the water turned cloudy! I put my goldies in another disused/hospital tank to wait until the cloudiness setlled down, but it didn't! Then i put my goldies into the cloudy tank, thinking it was okay. Was this a bad idea and why oh why is my water soooo cloudy?

I guess noT if you just got a filteR. is yOur tank fuLL of goldfish poop??

My tank is a little under 10gallons with 2 3 inc goldies in it. I do a water change every week with dechlorinater. Since i have got the filter the water is clearing up, but is still not 100%. I always notice fish poop lying on the gravel and it flys up imto the water when the fish are swifting thruogh it for food, then it floats back down again. How can i get rid of the poop? Although there is not as much poop as before i got the filter, i would still like to get rid of it.
 
Some people go for the "bare bottom" look. Will this get rid of my poop dilema? Also i think it looks quite nice.
