the roots under the leaves of the java fern are probably the start of 'plantlets' baby plants..leave them alone they will mature intosmall plants and you will have a bunch of extra java fern.

as for the water..
when you planted the tank you may have released bacteria..or sediment.. sand can be notorious for this fine film ..
both will eventually correct them selves.

I saw your pictures and the rhizome on your java fern seems burried. You should gently pull the plant by the leaves till the rhizome is exposed above your gravel. Burrying the rhizome would eventually cause problems for your java fern and although these plants are quite hardy may eventually kill the plant. You could also attach these guys to your decor by a using a sawing thread or fishing line :)
